Upgrades are collectibles that benefit leaders and grant access to alternate game modes. In Pikmin: Wide World, upgrades are separated into three distinct categories, which are: unlocks, Exploration Kit upgrades, and ship parts.
Unlocks simply unlock alternate game modes, them being Battle Mode, Challenge Mode, and Bottomless Abyss, although not necessarily in that order.
The Exploration Kit consists of upgrades that benefit leaders and sometimes even nearby Pikmin and Pikmin in their squad, if any. It includes upgrades from Pikmin 2 and Pikmin 3 but also includes some newly-introduced upgrades. Exploration Kid upgrades are not obtained from treasures like they are in Pikmin 2, but instead appear as the upgrade itself encased in a small plastic capsule, like in Pikmin 3, that must be carried to the Dolphin Lander to be unlocked. Most are found setting around various locations, but some other upgrades are only found by defeating bosses. Each Exploration Kit upgrade requires at least fifteen Pikmin to carry it, and a maximum of twenty-five can be carrying it at once. All Exploration Kit upgrades can be toggled on or off from the Dolphin Lander, and some can be toggled through the HocoPad. All Exploration Kid upgrades are found at tier one, and the Dolphin Lander can upgrade most of them using Sparklium to improve the benefits they provide. Of note is that the functionality of the Treasure Gauge and Fruit Finder may be interfered with by a variety of sources.
Unlike ship parts in Pikmin 1, which are used to rebuild the S.S. Dolphin, ship parts in Pikmin: Wide World are used to expand upon or improve the Dolphin Lander's capabilities. There are only a few ship parts to collect, but each of them greatly benefits the leaders. Like Exploration Kit upgrades, ship parts can be found around the world.

Unlocks
- Aggression Meter: unlocks Battle Mode, wherein players may faceoff against other players.
- Anomaly Log: unlocks Bottomless Abyss, an endless cave players can try for a high score in.
- Telecommunications Device: unlocks Challenge Mode, a game mode where players can hone their Pikmin skills.

Fruit Finder | Functions almost identically to the Treasure Gauge, but detects fruits instead of treasures. It appears on the heads-up display above the Treasure Gauge. Jetpack | Allows leaders to become airborne for a short amount of time. Once the jetpack's fuel is completely depleted, the leader using it falls straight down. Mega Punch | Increases the damage of all punches delivered by leaders. Each tier increases leader punch damage and adds another punch to form a combo. Tier three allows leaders to deliver a devastating third punch that deals ten percent more damage when delivering consecutive punches. This third punch can destroy objects such as snowballs, sweetgum pods, and even boulders. Treasure Gauge | Returns from Pikmin 2, and once more appears on the heads-up display. As the name implies, this upgrade helps leaders locate treasures. The Treasure Gauge will begin to flash more intensely and beep louder and more frequently the closer a leader comes to a treasure. Whistle Muffler | One of the several new mechanics in Pikmin: Wide World is most enemies being able to hear a leader's whistle, which is where this upgrade is useful. Each tier further reduces the volume of the whistle and the likeliness of an enemy hearing it, although enemies will still be able to hear the whistle if it is blown very near to them. Ship parts
- Jet Juicer: increases the juice obtained by all fruits by ten percent. The juice used for sprays obtained from spiderwort berries is also increased by the same amount.
- PikHold: allows leaders to store juvenile parasitic Pikmin hosts they have taken with them. Purple Pikmin and White Pikmin may also be stored within it until their respective Onions have been rescued. Captmin and hostile Pikmin types such as Alien Pikmin and Mushroom Pikmin cannot be stored in the PikHold.
- Repair Module: allows leaders to repair their spacesuits at the Dolphin Lander. Healing uses an amount of Sparklium that scales up with how much health is going to be recovered, however, with × 35 being used to restore a quarter of a leader's health.
- Revitalizer: when a downed leader is brought to the Dolphin Lander, she will ask the player if they would like to spend × 140 to revive them. If the player accepts, she will beam up the downed leader, revive them, and beam them back down to solid ground. Revived leaders only have a quarter of their health but can be healed. If the player declines, the Dolphin Lander will simply beam up the downed leader and keep them safe for the rest of the day. The player can also change their mind and revive a downed leader after initially declining by interacting with the Dolphin Lander's hologram and selecting the option to revive the downed leader.
- Sparklium Extractor: doubles the amount of Sparklium obtained from any resource that is brought to the Dolphin Lander. This includes, but is not limited to, fruits, treasures, and of course, Sparklium seeds.
- Sparklium Saver: reduces the amount of Sparklium the Dolphin Lander uses for any task by at least half of the original cost.
- Whistle Transmitter: allows leaders to recall all Pikmin to the landing site, no matter if they are idle, working, or fighting, unless they are currently buried.
