In Pikmin: Connection of the Worlds, the Puffire is again battled as the boss of the Magmatic Cavern. It uses its two regular attacks, but it has a new attack: it can shoot out tiny bomb rocks at Pikmin. These will explode upon contact with the ground, so to prevent Pikmin losses, they need to be moved out of the way. It will get quicker as its health further depletes, making it harder to hit. As a last resort when its health is very low, it can summon five Puffstools into battle as a distraction. Try to stay away from them and continue attacking the Puffire. It will die like a normal Puffstool, but unlike in Pikspore, its carcass is worth 15 Pokos. When it dies, it will drop the Magma Air Conditioner. Later on, whenever it is encountered, it is treated as a miniboss.

The Puffire is a reoccurring sporovid boss in Pikspore. It strongly resembles the Puffstool but is twice as large and has a dark red cap, a black body, and orange-yellowish feet. The first encounter with a Puffire takes place in Scorch Cavern. It runs from leaders and Pikmin, leaving a trail of flames in its wake, and defends itself by shooting multiple fireballs in all directions as it spins in-place. Another Puffire is fought at the bottom of Magma Mantle, where its arena is surrounded by a moat of lava. Magma Mantle's Puffire has a special attack where it jumps up and then smashes into the ground, causing cracks to appear in the ground, and can also summon Folaggs to assist it in battle. These cracks periodically spew jets of fire and disappear after ten real-world seconds have passed. Two Puffires are fought at once in Challenger's Cavern. Red Pikmin are recommended to fight Puffires with, and when killed, they melt into a pile of ash and red goop, leaving behind whatever they were holding.
