The Carbon Wraith is an indescribable amorphous black mass that serves as the true final boss of Pikmin: Spark. After discovering the Jirites' drilling platform, the Carbon Wraith assimilated the machine's data, which happened to contain the genetic information and other data of every creature discovered on PNF-404, with its own. It then used its newfound knowledge to determine that life is cruel and decided to destroy the planet. The creature is confronted at the Dark Recess, and the fight against it involves several phases and requires the use and knowledge of all Pikmin species.

Phase 1 – Carbon Mass

The Carbon Mass is similar in appearance to the Plasm Wraith, although it is more geometrical in appearance. Its body is protected by a physical shield at the start of the battle, and neutralizing it requires attacking the cores it scatters about. These cores are created by the Carbon Mass scattering fluid carbon, which is one of several colors, each determining the properties of the carbon produced. Each carbon puddle has two cores that damage the boss's shield when struck and can be destroyed only by two different Pikmin types: red carbon melts into fire and releases toxic smog, requiring Red Pikmin and White Pikmin; blue carbon bubbles into a large sphere of water that launches ice crystals, requiring both Blue Pikmin and Hairy Pikmin; yellow carbon magnetizes Pikmin, pulling them into an electric node made of crystal that must be dealt with Yellow Pikmin and Rock Pikmin; purple carbon flies up and launches explosive mortars, meaning only Winged Pikmin and Goo Pikmin can defeat it.

Destroying the Carbon Mass's shield causes it to launch a series of glowing plasma balls from its mouth to create glowing pink cores. The cores spawn replicas of the various enemies, and destroying the cores harms the Carbon Wraith, and the more damage it takes, the tougher the enemies become. When its health is depleted, the Carbon Mass slinks away and must be chased after.

Phase 2 – Carbon Roller

The Carbon Roller takes a form similar to the Waterwraith's, but much more eldritch in appearance with more squid-like features. The Carbon Roller behaves much like the Waterwraith, chasing leaders and Pikmin in a maze, but is much more reckless, colliding with walls and causing boulders to fall. The Carbon Roller is invulnerable from the front but can be damaged by sneaking around the maze and attacking its backside. After a while, however, the Carbon Roller will morph and teleport in front of a leader to continue the chase. After suffering enough damage, the Carbon Roller seeps into the ground, requiring the continuation of the chase.

Phase 3 – Carbon Heart

The Carbon Heart is the Carbon Wraith's final form. Its primary attack consists of spewing colored projectiles from its mass that, when touched by a Pikmin of the same color, are reflected at the heart, breaking its physical shield. It is vulnerable to swarming while its shield is down, but be wary of the carbon replicas it summons. If left alone for too long, the Carbon Heart regenerates its shield. Occasionally, the Carbon Heart fires an unavoidable beam that targets leaders and damages all but the leader representing the color it is of.

Upon defeat, the Carbon Heart dissipates, revealing a strange gem worth HP Sparklium icon.png × 1500. When the crystal is approached, however, the wraith's molecules suddenly jet into the sky, in the form of a mist, although nothing more happens afterward. The leaders collect the crystal, completing the game.

Phase 4 – Carbon Soul

The true final phase of the fight, the Carbon Soul, is available only in Ultra-Spicy Mode. Its intangible, spectral form attacks the group head-on, dispersing into many smaller entities that mimic each Pikmin on the field but with twice the power. To avoid being massacred, the carbon clones must be led into hazards, killing them instantly. Destroying some causes a core to appear, and when it is destroyed, the Carbon Soul executes a much more chaotic form of its previous form's projectile attack. Afterward, the Carbon Soul becomes tangible and thus vulnerable to attack. Be sure to defeat it before it becomes intangible, or the entire process will have to be repeated.
