Phantom Pikmin are a type of cave-exclusive Pikmin in Pik. They resemble the Ghost Pikmin concept art for Pikmin 3 and have three different designs. They can use light to melt metal walls and stun enemies. Phantom Pikmin can't fly to take shortcuts while carrying an object since they would make it fall. These Pikmin are only found in caves alongside White Pikmin, Purple Pikmin, and Fluffy Pikmin.

The Giant Ghost Pikmin is a large Pikmin soul that serves as an optional miniboss in Pikmin 3: The Progg Wars. It appears only if at least one hundred Pikmin die before its room is entered. It oozes ectoplasm, which is what its attacks are based on. It fires lasers and bullets made of ectoplasm and can slam the ground to create an ectoplasm shockwave. Although any Pikmin thrown at it bounce off, it can be vanquished by throwing exactly one hundred Pikmin at it.

Wisp Pikmin are a species of Pikmin appearing in Pikmin Evolution, where they are either the second or third Pikmin type depending on if Kelp Pikmin are discovered first. They are very notable for not just their bizarre abilities, but also for sharing qualities with members of the supernatura family, most notably the Waterwraith. Appearance-wise, they are the shortest of all Pikmin types. They lack visible arms, have girlish cyan eyes, their bodies resemble a cloak or skirt, with their skin being a soft purple, and their flowers are jet-black with an odd soft glow. Their abilities are some of the most unique among the roster as they share the Waterwraith's ability to become intangible, allowing them to pass through walls as long as they're not too thick and ignore the armor of enemies. They can also absorb energy, most notably electricity, giving them the unique ability to break down plasma gates. However their spectral makeup also makes them immune to being manipulated by mysterious psychic energy, meaning they can't be forcefully teleported or scattered by psychic waves. They are also almost weightless, which comes with some upsides and downsides. Some benefits are that they are the best Pikmin to attack sleeping enemies with as they are not noticed immediately, and won't activate falling boulder or bomb rock traps due to not causing any vibrations to dislodge them. On the contrary, their weightlessness makes them undesirable for carrying items as they weigh only half a Pikmin, meaning two Wisp Pikmin will have the same carry strength as one normal Pikmin. They also share the Waterwraith's weakness to great pressure, as when subjected to it, they enter a state wherein they become vulnerable and turn black and goo-like. In this state, they take the longest to get back up, and therefore easy to kill, and become much more fragile, as being stepped on by even a captain will cause them to pop into liquid and die. Getting past these flaws, however, their unique traits make them one of the most powerful Pikmin types to use if their strange quirks are mastered.

Ghost Pikmin appear in Pikmin: The Dawn of Petals after three days of a Pikmin dying. After this time, Ghost Pikmin float about the site of their deaths in their previous lives, and whistling them causes them to join the side of the leader that called them over. As they are incorporeal, Ghost Pikmin can not die, although they can interact with water and be coated in it to become Water Pikmin. Water Pikmin can touch certain hazards and obstacles to disable or destroy them; fire extinguishes, electric gates malfunction and allow any Pikmin species to break them, and enemies become stunned for three seconds. After use, a Water Pikmin's coating disappears, and the Pikmin itself reverts to its ordinary form. Ghost Pikmin do not enter Onions at night, and instead, wander around with the enemies.

Spirit Pikmin are a new Pikmin type appearing in Pikmin: The Final Stretch. They apply debilitating effects onto enemies and can levitate. Their most unique characteristic is that after death, they are reborn at their Onion but after doing so die more easily, even dying after five real-time minutes have passed, and have extremely reduced attack damage. They also have a chance of being born from their Onion when a Pikmin of another species dies. Spirit Pikmin are required for two bosses, the first being the Vehemoth Spiritbat and the second being the final boss, the Tree of the End.
