Mutations are anomalies in the genetic or physical structure of a living being. They can be brought about naturally at birth or through radiation exposure, and may be beneficial, detrimental, or ineffectual. Possible mutations include changes in body color and amount of physical features such as limbs or limb extremities.

In Pikmin: Dual Worlds, there is a rare chance of Pikmin having mutations. Most are harmless and simply change minor details about a Pikmin's appearance, such as having a few petals be a different color, the Pikmin's body being a duller or brighter color, a Pikmin having a different tint, or other changes. However, certain mutations can be beneficial. Fasciation can be spotted almost immediately after a Pikmin sprouts; it has more than the usual number of leaves. Pikmin with this mutation have thicker buds and a large bundle of flowers on their stem in later stages. They tend to be slightly faster than other Pikmin of their species, which is especially noticeable with White Pikmin. This is due to having more leaves and petals, as they can get more carbon dioxide from the air. Except for Rock Pikmin, they tend to deal more damage as well, due to having a heavier stem. Pikmin may also have phyllody, which causes Pikmin to grow more leaves instead of gaining a flower. This essentially acts as fasciation, though it doesn't increase the Pikmin's damage. Polydactyly causes Pikmin to have additional digits on their hands and feet. This can improve a Pikmin's grip, improving its traction on slippery surfaces, its grip on enemies, and its carrying capacity, by giving the Pikmin a better grip.

Albinism is a form of mutation displayed by certain enemies in Pikmin: Shipwrecked Stargazers. Albino creatures lack natural skin pigmentation, causing their bodies to be bleached white, often with yellow or pink accents, and their eyes to turn red. Albino enemies are roughly equivalent to Shiny Pokémon in the Pokémon series; they have an incredibly slim chance of appearing and are highly sought after by completionists. Defeating an albino enemy will add it to the Piklopedia, allowing for the player to toggle between its normal appearance and its albino one. Not all creatures have albino counterparts; mechanical or botanic enemies don't possess typical skin pigments and thus can not be found albino.

In order to make the process of albino hunting less tedious, certain enemies will always be albino on the second playthrough. These enemies all hold the distinction of only being encountered once; the Venowraith, Vigilante Bulblax, Hooligan Bulbat, and Terrorforming Geboa. Other enemies, like the Cinnamon Breadbug, don't get such a concession.

About one in every five Pikmin born has a slight genetic mutation, making them Mutated Pikmin. Most times, the mutation is completely unnoticeable, there may be slight changes in appearance or performance, good or bad. Probabilities for the gender system, diamond system, and seasonal system are changed as well.

When ejected from an Onion, Pikmin have an 80% chance to be born without any defects, a 15% chance to be born mutated, and a 5% chance to be born horribly mutated. Depending on the severity of their mutations, Pikmin have a 75% chance of having no noticeable differences from normal Pikmin, have a 5% chance of minor visual differences, and a 20% chance of performance differences. As for gender, Pikmin have a 40% chance to be neither male nor female, thus having no gender at all, a 5% chance of being male, a 5% chance of being female, or a 50% chance of being hermaphroditic, being both male and female. Mutated Pikmin have a 10% chance to be born diamond, and a 90% chance not to be. Lastly, for seasonal probabilities, Pikmin have a 40% chance to be spring or summer, a 50% chance to be autumn, and a 10% chance to be winter.
