In Pikmin: The After Years, Zero Two is the commander of the Dark Virus's army, the second-in-command to the Dark Virus, and the penultimate boss of the game. Zero Two is an incomprehensibly evil and negative entity that seeks to rid the world of all positive feelings. Zero Two appears visibly identical to its appearance in Kirby 64, having a large white egg-shaped central body, a halo, a pair of wings that are dark red at the tips, and a dark red eye. It also has a bandage under its halo, and a spike on its underside that transforms into a spiky green protrusion when its halo is removed. Zero Two releases blood when its eye is hit, though this does not actually damage the boss. Its halo and wings, together with the bandage, may suggest that Zero Two is a reincarnation or angelic form of Zero, the final boss of Kirby's Dream Land 3.

Zero Two is one of the central masterminds of the Dark Virus's attack on the universe, along with the Dark Virus itself and Zero Two's "Three Forces", which are Bloodbath, the Dark Matter Warrior, and the Smoky Progg. As such, Zero Two is one of the main antagonists, second only to the Dark Virus.

Both Zero Two and the Dark Virus are mentioned throughout the story, but only make their physical appearance in the depths of the Galactic Warpzone, once all dark matter-infused bosses and other past dark matter entities have been defeated. Despite Zero Two's plot significance, an official description of the boss's appearance was never written, and as such no canonical depiction of the fight against Zero Two was ever created.

When Zero Two is defeated by Olimar and the Pikmin, it explodes into dark matter and fades away, and the entrance to the final rest sublevel and the climactic showdown with the Dark Virus is revealed.
