Chapter One: A New Hope

After the Pikmin set off on their quest to defeat the darkness, they make it to the Forest of Hope, fighting Red Dwarf Bulborbs along the way until they make it to Oakfall Road and are ambushed by a Red Bulborb. After defeating it, the Pikmin find 3 Pikmin. After talking to them, the 3 walking Pikmin run away. With the Pikmin in confession, two Little Long Legs ambush the Pikmin. After defeating them, the Pikmin run off to the Glowing Forest and find a sleeping Pikmin. After waking it up, the Pikmin joins the party, and afterward, a friendly Red Bulborb named Tipster gives the party a tip to pick up all objects on the ground because they may find something good. Tipseter then runs off after that the Pikmin get lost in the forest. After looking a around for bit, the forest floor opens up and the Pikmin fall into the Hidden Lake. After swimming to land, the Pikmin see a big fort to the west and start to go there. As they start, two Water Dumples ambush them, and after the dumples are defeated, the Pikmin make it to the Fort Bulborb Gate. After infiltrating the fort, they find a Pikmin below the fort and save it. After saving it, the Pikmin joins the party. As the Pikmin walk into Bellow Fort Bulborb and find the first Gem of Light and defeat the monster guarding it, the Pikmin run off to the Wishful Wilds and the chapter ends.

Chapter Two: The Waters of Time

After the Pikmin make it to the Wishful Wilds, they find a Pikmin yelling for her mommy. The Pikmin make a wagon and put the Pikmin inside it then start to escort her out of the Glowing Maze. As they make it outside of the maze, a Blue Bulborb ambushes the Pikmin. After defeating it, the Pikmin make it to a campsite and find the little Pikmin's mom. After that, the little Pikmin's mom joins the party. The Pikmin soon head off for the River of Life and find a Pikmin about to fall down a waterfall. After saving it, the Pikmin joins the party. The Pikmin soon make a raft and use it to reach Stardust Lake and fight a Waterwraith. After its defeat, it opens up the Waterlogged Cave. The Pikmin go inside the cave and defeat a water monster. The Pikmin soon find the second Gem of Light inside the Palace of Waters, defeat the monster guarding it, and make out of the cave and walk to Pikmin Road using the Magma Gate and make it to Leafville as the chapter ends.
