Plot

Five years after the events of Pikmin 2, the President informs Olimar that Hocotate's economy is starting to collapse, and that he thinks that Olimar could go to PNF-404 to garner pokos to rebuild the economy. Olimar says that it's way too dangerous for him to go back, as, to his knowledge, the areas he used to be in are now infested with Male Sheargrubs and other dangerous creatures. The President asks Olimar if there's any other way that he could garner pokos. Olimar then comes up with an idea: if he could build a machine that could convert treasure into Pokos, then he could garner enough pokos to rebuild Hocotate's economy. Olimar is then disrupted by the President, who tells Olimar that he's already cleared all the treasures in PNF-404. Olimar then states that there might be areas in PNF-404 that he's never discovered and that there might be new treasures in them. The President agrees with this but says that it's dangerous to go without a partner. Olimar suggests he goes with Louie, and the President agrees. Then, Louie and Olimar's journey back to PNF-404 begins.

Once they near PNF-404, Olimar, who is controlling the ship, sees a cluster of space junk in the ship's way. Olimar tries to direct the ship away but fails, damaging the ship and knocking it into the planet's gravitational field. The ship crashes in a mud pit, located in an already-discovered area of PNF-404. Olimar, disappointed by this, says that they'll have to abandon the mission because they can't find an Onion. Louie, on the other side, tells Olimar that he doesn't have to worry because one might be somewhere else in the area. This cheers up Olimar. Olimar and Louie then explore the now-infested Impact Site. Louie discovers the Onion on the ground, buried. He whistles Olimar to him and tells Olimar about his amazing discovery. Olimar congratulates Louie but then tells them that they can't get any Pikmin out of it because it is buried in mud. They soon find stray Pikmin. Louie tells Olimar that they could use the stray Pikmin to dig up the buried Onion. The stray Pikmin then start digging the Onion from the ground. Once the Onion is out of the ground, it activates and the Pikmin inside of it come out, giving ten Blue Pikmin, Yellow Pikmin, and Red Pikmin, totaling 30 Pikmin.

Olimar then notices that the Hocotate Ship is out of fuel. This makes Olimar distraught, thinking he will never get home. He is then reassured by Louie, saying that if they could find an alternative power source, they could get back home with the treasure. Then, Olimar and Louie find a circular, golden crystal-like formation on the ground. Olimar then tells Louie that he thinks this could be a power source. Olimar brings the crystal to the fuel deck, and it creates a spark in the ship. This excites Olimar, knowing that he has found an alternate fuel source. Louie then tells Olimar how much we need the crystals. Olimar then responds in confusion. He then speculates that we might need 20 of the crystals to power the ship and go to a new area. Louie then says that there might be enough crystals to power the Hocotate ship in the infested Impact Site.

After exploring, they find an entrance to an undiscovered area in the Impact Site. There, they discover a group of standalone Orange Pikmin. Olimar writes down some notes before a large arachnorb, the Gloomy Long Legs, burrows out of the ground. The Gloomy Long Legs starts to spew gloom out of its pustules, and only Orange Pikmin can take it down. When they defeat the monster, it coughs out the Orange Onion, as well as 3 crystals to power the ship.
