Plot

With the help of the Pikmin, Alph, Brittany, and Charlie are able to complete their mission, as well as rescue Captain Olimar and Louie. However, when Olimar is dropped off back on Hocotate, he realizes that Louie has been left on the Pikmin Planet once again. Flustered and annoyed, he reports Louie's absence to President Shacho, who, much to Olimar's surprise, orders Olimar to return to rescue Louie, as well as to gather any treasures that he might have missed. Shacho volunteers to head up the mission. Olimar soon discovers that his son, Sagittarius, has been training to go on a mission with his father, and will also join the mission. Olimar and his crew mates climb aboard one of the company ships and set off to the Pikmin Planet. However, Olimar, being the skilled pilot that he is, manages to collide with an unidentified celestial body upon entering PNF-404's atmosphere, separating the crew from their ship, as well as each other.

The emergency sleep protocols activated by Sagittarius' space suit deactivate, and he awakens to find himself in a lush jungle, surrounded by plant life. Soon enough he comes face-to-face with the white pikmin, who are struggling to save the white onion. Sagittarius assists them, and then, utilizing the pikmin, locate the Hocotate ship, that crashed-landed in a nearby. However, as he approaches the ship, it is attacked by a giant breadbug. Sagittarius defeats it, and utilizing his technological abilities, manages to repair the minor damages the ship sustained. He then pilots the ship into space, with the white onion close in tow.

Olimar awakens to find himself in an area quite familiar. Massive cacti loom all around him, and a massive hollowed-out oak stands before him. Dreading what lurks at the top of the structure, he slowly begins the climb to the top. When at last he reaches the top, Olimar notices patches of plasm scattered about the ground. He turns to flee, but at that moment, the plasm chunks begin to reform, forming the shape of the Plasm Wraith. Olimar lets out a cry of anguish, and the emergency sleep protocol is activated. The last thing he sees is the wraith stepping towards him...

The following morning, Sagittarius notices a distress signal coming from Shacho. He pilots the ship down to a new sector, which he dubs the River of Restitution. Upon landing, he notices the rock onion, and quickly rescues it. Now armed with two types of pikmin, Sagittarius continues to explore the river, and soon discovers the remains of Shacho's escape pod. However, Shacho is missing. Just then, a new signal is picked up by the ship. Upon locating the origin of the signal deep within a hollowed out tree, Sagittarius is confronted by the Crystal Progg. When it is defeated, Sagittarius finds Shacho, alive but unconscious.

Pikmin

There are ten different types of Pikmin available to use:

  • Red Pikmin: immune to fire and have the highest attack power out of every Pikmin species. Their bravery also prevents them from becoming frightened during the night.
  • Yellow Pikmin: immune to electricity and attacks based on it. They have the highest throw height, and also have above-average digging speed.
  • Blue Pikmin: unhindered by water and can move in it freely without consequence.
  • Purple Pikmin: make a return, albeit slightly weaker than previous installments. They have the slowest movement speed out of all Pikmin but possess the strength of ten regular Pikmin. They have a chance to stun enemies but can not latch onto them. They are also immune to fear induced by Mitites.
  • White Pikmin: immune to poison gas, powders and ink-based attacks. They have the fastest movement and digging speed of all Pikmin, but have lower-than-average attack power as a result. They are also toxic and cause damage if ingested. They are highly susceptible to fear at night.
  • Rock Pikmin: have below average movement speed, and can not latch onto enemies and walls. They deal considerable impact damage upon being thrown and are the only Pikmin to be able to break crystals and some enemies' shells. They can not be crushed, and are also immune to explosions caused by bomb rocks except those of Volatile Dweevils and Careening Dirigibugs.
  • Winged Pikmin: can fly, and as a result can traverse over bodies of water, as well as pass over other obstacles. They have the weakest attack power of any Pikmin. Winged Pikmin are also immune to being crushed.
  • Bulbmin: can not be produced from any Onion, and are instead occasionally discovered while exploring PNF-404. They are immune to water, electricity, fire, and poison, and can travel across water without repercussion. However, Bulbmin can not carry treasures or enemies.
  • Cyan Pikmin: immune to ice, and are the only species able to destroy chunks of it. Being able to freeze water allows Cyan Pikmin to walk on bodies of water, and as such are immune to drowning. Cyan Pikmin are also toxic due to natural retardants produced in their bodies and cause damage when ingested.
  • Plasmin: are small masses of plasm manifested into the form of a Pikmin. They are immune to all hazards and do not count towards the death total if destroyed. Only ten Plasmin can be out on the field at a time, and also can not be the only species of Pikmin on the field. Plasmin can not be used at night.
