Plot
After the events of p4, the Rescue Corps drop Olimar off at Hocotate Freight. He already misses Moss but must continue his life. Meanwhile, Erma Shepherd is finding out Olimar's or the Rescue Corps' visit to PNF-404 wasn't anyone's first, for it was the Sage Leaf's.

Midnight Rain
Shepherd thinks about her actions, and decides that she should go back to cure the Sage Leaf, for which she decides to call the Rescue Corps. Each one comes, but upon arrival on the planet, Dingo carelessly tries to drink Yonny's medicine causing it to roll into the works, spilling, making the ship crash, this time with the player character. At the crash site, the player lands in water, fortunately unlike Collin, who landed in sand. The player looks around and sees a shape that looks like a Red Pikmin, and before they can get a better look, it scurries off. Around this time, Collin notices the sky is black and it is raining, so he calls this area "Midnight Rain". However, he is unaware of his surroundings and accidentally bumps into the Red Onion. The Onion spits out a seed, and Red Pikmin are discovered.

Suddenly, the Sage Leaf runs off with the Red Pikmin they were chasing after by whistling. Collin, in response to this, tries to chase after the Sage Leaf, but misses, tumbling to the mouth of a cave he fittingly names "Tumbling Underground". The cave is 3 sublevels deep, and the player and Collin encounter many enemies in it. Before delving in, Collin recommends that the player fight more land enemies and use Pellet Posies to produce more Pikmin first. At the bottom of the Tumbling Underground, the player character and Collin must defeat an Empress Bulblax. Once it is dead, a Bandit Pikmin, the second Pikmin type to be found, escapes from its insides. Collin warns that the player should take extreme care of their newfound Bandit Pikmin, as they haven't found an Onion or candypop for it yet. By the time the player leaves the cave, it's getting late. Just then, they find Yonny, who informs them that they can go on a night expedition. If the player agrees, they go on a night expedition; otherwise, the day ends normally. Regardless, Collin will tell the player that, starting from day 2, a timer will track the time left in the day, and when sunset approaches, they can choose to either end the day normally or go on a night expedition.

Story
The following day, the player returns to Midnight Raid, this time without Collin and Yonny in their squad. However, Oatchi lies on the ground by the landing site and gets up to greet the player. The player then delves into the second cave to be explored, Tiny Community, though without Oatchi; cave entrances are too small for creatures as big as Oatchi and Moss to enter, as written by Olimar in some notes recovered by the player. This cave has 12 sublevels and some new Pikmin species required to progress. In the 1st sublevel, Tiny Pikmin are discovered, befitting the cave's name. In the 3rd sublevel, Pawpawn Pikmin are discovered. In the 5th sublevel, Dark Green Pikmin are discovered. In the 6th sublevel, Aqua Pikmin are discovered. In the 10th sublevel, seemingly adhesive-resistant Pitch-Black Pikmin are discovered. Lastly, in the 12th sublevel, the Happy Pikmin and Maroon Pikmin are discovered in that order.
After the events of Pikmin 4, the Rescue Crops drop of Olimar at Hoccatate Freigt, where he says he misses moss, but he must continue his life. meanwhile, Erma Sheperd is finding out this wasn't the first time on PNF-404, nor olimar, it was the Sage Leaf.

However, all these new Pikmin species discovered at once does not come without a price: a powerful boss comes, and every species in the Tiny Community is needed to defeat it. The Tiny Pikmin use their powers of easily transporting pellets to their Onion and being strong in large numbers, the Pawpawn Pikmin use their claws, the Dark Green Pikmin use their gloom powers, the Aqua Pikmin use their manipulation powers, the Pitch-Black Pikmin use their adhesive-resistant powers to get the boss down, the Happy Pikmin increase the other Pikmins' morale and strength, and the Maroon Pikmin protect themselves with their fire, lava, and gloom-resistant powers. As the player is about to leave after having defeated the boss, they find the Sage Leaf now with more Pikmin. As the player looks around, they find 3 of the Sage Leaf's idle Pikmin grabbing a castaway but being unable to carry them. The player uses their Pikmin to fight over it, chasing away the Sage Leaf's Pikmin, and the castaway is revealed to be Dingo. From the tablet, Collin tells the player about castaways. The player leaves the cave and can do whatever they want until the day ends.

The next day, the player goes to a cave titled "Busters Blocks", again named by Collin. Inside is a new type of Pikmin, the Ice Pikmin. However, Breadbugs are taking their pellets. The Ice Pikmin try to fight against them, but they stand no chance against the Breadbugs' strength. So, the player must use their Pikmin to save the Ice Pikmins' pellets before it's too late. The 2nd sublevel is the last one and features a bunker that requires a code to open. Once the bunker is opened, a boss comes right out, the Giant Breadbug. Once the boss is defeated, the Sage Leaf is found sitting at the back of the bunker, but quickly escapes when approached. The player then sees 2 Pikmin of a new type, the Smart Pikmin. These Pikmin aren't like the rest; they exclusively open bunkers for the player after they find the code. The cave is exited.

The next day, the goal is to clear out the cave Gloomy Home, which houses some Maroon Pikmin. The cave has 5 sublevels, and in the final sublevel, the Ancient Sirehound sleeps. However, it can not be awoken without a new type of Pikmin, the Brown Pikmin. With them, the player can wake up the Ancient Sirehound. After its defeat, the Sage Leaf jumps out of a hole with even more Pikmin than ever before. When Collin states he wants to cure the Sage Leaf, the Sage Leaf responds with "Like the other Leaflings, I have forgotten my former identity, but even more because I'm old!". After this, the player can exit the cave.

The following day, the player enters the final cave of Midnight Rain, the Hungry Downpour. The 1st sublevel is full of jelly, a food hazard. The 2nd sublevel is full of peanut butter, another food hazard. The 3rd sublevel, however, has no food hazards, but electricity instead. Fortunately for the Rescue Corps, there are Yellow Pikmin, which are immune to and can conduct electricity. Once enough Yellow Pikmin are found, the player can fight by conducting lines of electricity. On the 5th sublevel, the Sage Leaf is found, oddly as a sprout. However, trying to pluck it reveals it to be a Fooline instead, which serves as the boss of all of Midnight Rain. As soon as the boss is defeated, the real Sage Leaf escapes the cave before anyone other than Russ can spot him. After leaving the cave, a new area is unlocked: Angelic Rainbows.

Plot

After the events of Pikmin 4, the Rescue Corps drop Olimar off at Hocotate Freight.

Regardless, Collin will tell the player that, starting from day 2, a timer will track the time left in the day, and when sunset approaches, they can choose to either end the day normally or go on a night expedition.

However, all these new Pikmin species discovered at once does not come without a price: a powerful boss comes, and every species in the Tiny Community is needed to defeat it. Angelic Rainbows

By the time the player reaches this area, Collin notices that if the Rescue Corps wishes to go to more places, they must collect more sparklium, which can be obtained from treasures. Most treasures contain 100 sparklium, but this varies.

The player will unlock Brittany, Alph, Charlie, Yorke, Nelle, and Don Bergman, as well as their Piklopedia notes. However, they don't do anything else plotwise in this area as it has no caves or bosses. By the time the player has enough sparklium, they may go to the next area, the Rescue Command Post.
